1) They never really followed up about the briefcase. I think it was just important to that one episode and they left it as a mystery. It's not very important in the long run and I'm pretty sure it doesn't come up again.
2) I'm pretty sure they were in a relationship while McGee worked in that other place (newark or something beginning with N). but because they didn't work together it was ok but when they both worked under Gibbs who has a rule against relationships that stopped. There is a constant romantic tension between those characters though so I'm sure eventually they could end up together. In later seasons McGee dates a lot but never really gets serious and Abby dates someone in the last season but that doesn't really go anywhere either.
3)I'm not exactly sure what episode that happens in but Tony and Ziva do make it look like they are involved in a undercover mission. The episode is called "Under Covers".
4)Gibbs and Ducky reconcile at a slightly later episode. (It's a great scene)
